08 Ski doo MXZ 800 p tec issue

I am having a hesitation issue with my 08 MXZ 800 ptec. Just rebuilt the top end pre season and it ran great for the first 300 miles. Then it developed a hesitation at mid range. It seems to run great until it warms up then the issue shows up. Lots of power after it gets going but something's up. If I shut it down it starts hard like it is flooding and is using a lot more fuel. Checked compression and both sides are 150+, changed plugs and I cleaned the power valves and carbs prior to season. Any help where to start would be appreciated.

Thanks for the response. Reeds and boots are about the only thing I left alone when I completed the top end. I guess I will have to throw more $ at it. Anybody else have suggestions ?

Thanks for the response. I am pretty sure it is an engine performance issue because of the hard start and engine tone changes but I will check the clutches.
