94 wildcat losing power

My buddy bill has a 94 wildcat 700 fuely that has been in storage for a couple of years. He put in a new battery and the sled has been running great. This week end after putting on 50 miles or so the sled started to lose power and would not run over 4000 rpms. It sounded like the injectors were starving the motor. Anyways when he got it home the battery was dead so he charged it up and now it runs great. He keeps a battery tender on it so what would be causing the drain down of the battery? Voltage Regulator?? Computer??
Please give us a couple of things to look at

Sounds to me machine is not charging. check wiring to voltage reg. should really check stator output to reg.
